I scan my line art in at 600 dpi. Place it in illustrator and don't touch it. The color is basically done with the pen tool. Illustrator acts a bit like photoshop with layers. So I do most of my coloring in Illustrator.
If this were a screen print I'd finish it by importing the file into photoshop and doing color seps there.
